Hiking Boots filled with Smelly Ditch Water

Q. Hi all,

[I] was out with my Gore-tex hiking boots and fell with one foot down a ditch filled with foul smelling water and now my right boot is stinking. How can I get rid of the smell without harming the boot or the Gore-tex?
